pairings in Stargate fandom. Listed here in a rough order of popularity
(estimated mainly by quantity of overall available fic) are the most

Split between friendship and love,
Sam/Daniel stories are often about wanting what you can't have, or
at least what people don't think you should want to have, but Sam
has never been one to just go with the flow. In C. L. Kamnikar's Statistical
Outliers, she realizes that just because the universe seems to be
saying she should be involved with Jack, it doesn't mean she has to
listen. Maybe it's the universe that's missing something. And maybe
that something is Daniel.

of their actual relationship on-screen, Daniel and Sha're clearly
share a deep love that withstands the most difficult of trials. Before
the Stargate was unburied, life on Abydos was wedded bliss for Sha're
and Daniel. But even then Daniel's ill-fated wife might have had a
sense of things to come. In Star-Crossed by XmagicalX, disturbing
premonitions of what's to come keep Sha're up at night.

Alien love quadralateral.
Sam/Martouf fic has petered out
somewhat in recent times, but there's still a lot of good stories
to read in the archives. In this one, poor Martouf has something very
important to say to Sam, but between the ship's countdown to self-destruction
and Sam's preoccupation with getting them both out alive, he can hardly
get a word in edgewise. Have I Ever Told You...? by Jewels is a sweet
little story about a love that just can't work itself into the conversation.

Janet and Daniel.
Two doctors, but only one patient.
Most of the Janet/Daniel fic available
is set as a companion pairing to Sam/Jack. However, there are a few
that deal with the pairing on its own. One More Time and its sequel,
Scars, by Panther, takes an interesting path by having our universe's
Daniel end up in an alternate SGC where their Daniel and Janet were
together, but as with so many AUs, their Daniel is dead. A poignant
fic.

Sam/Teal'c is a relatively recent pairing
to the annals of Stargate fandom. Adi's Hope For The Impossible is
one of the first of this new breed. In this story, Sam reflects upon
the difficult contradictions of her relationship with the Jaffa, and
how she hopes against evidence to the contrary that they could have
a future together.
